I'm quite sure they plan on the ongoing percentage of unclaimed tags. So if they were going to allocate them all, there would just be less available in the first place. If its consistently 20-25% unclaimed it all they have to do is offer 20-25% more up front and not deal with the extra time, resources and costs that doing another allocation for unclaimed tags would take.
I know people think they are missing out on an opportunity, but I truly don't believe that is the case. There would just be less offered upfront in the first place.

Not only they factor in the ratio of unclaimed tags, but also hunter success rates average in a given WMU
IRC these topics were discussed on ofah meetings when this system was introduced

How did they factor in unclaimed tags in a new system when that never knew would have 20 percent unclaimed?

they probably took an educated guess year one and then based it on real data.
